i agree it's quite frustrating. as someone who uses a lot of internal controllers in their patches, getting everything to "line up" can be a bit hit and miss sometimes....
i suggested in the past that the axe might benefit from some sort of internal "hard sync" that aligns all the lfo's, the sequencer and other time based fx and then that syncs to the global clock, which can react to start/stop messages.
