how to setup my FM3 Headphone latency?

The headphones are hard-wired to Output 1. There's no latency.

Are you using some sort of Bluetooth headphones with an adapter of something? If so, it's un-avoidable. Bluetooth is unusable for guitar monitoring.

and my FM3 have headphone output version.

If you can actually hear latency at that level then I think a digital device will never work for you.

That being said, I seem to recall hearing that people can't really detect latency that small.

It's like moving 6-12" from your speaker...
