I just got a MFC-101 and I've got the same question - can an Ultra and an Eclipse be used together wit tje MFC-101 in Axe-FX mode?

Nothing in the MFC manual indicates Axe-FX mode would be a problem. You can still set up additional program changes & CCs on a separate channel, or work all on one channel if it suits the way you'd order Eclipse presets.

You can easily do it.
Set the eclipse as a MIDI device in the MFC-101. See page 56 of the manual under 12.5.5 MIDI Channel Name (go to the midi channel assigned to the eclipse and then name it).
Go to EDIT -> MIDI -> IA Switch Axe-Fx Functions area (refer to manual pg 48 on how to get there). Set the Instant access buttons you want to use for the eclipse to none.
Then go to the next menu page IA Switch Control Change (CC#) Setting (See manual page 49). Set your CC# settings there for Eclipse control.

In a preset you can set the Eclipse to change to a particular patch. See the top of page 37 of the manual.
