You could try setting the transformer drive a little lower, the transformer match a touch higher. You could also raise the power tube bias, "warming" up the amp a little bit. Also, you could raise the preamp bias a little bit, which changes the nature of the distortion. These things really need just minor touches to make rather significant changes.

You could also back off the level or the mix on the drive pedal in front of the amp by a little bit, or adjust the tone slightly. Sometimes a maxed out setting on the drive level and mix can get a bit abrasive, depending upon how much gain you're running on your actual amp. Also, if you're using the TS808 mod, sometimes I find it beneficial to move the high cut from 1500 to 1200 or so, which moves the filter down a bit and makes it a little less harsh.

The other obvious factor is your IR selection. It sounds like you could find a few frequencies between 2-5kHz that could use a little adjusting. And that mids pileup could become a problem. I'd say somewhere between 600-800 Hz could use a little cut and it would probably clear some things up.
