I have active pickups (Fishman Devin Townsend) in all my guitars and there are no issues. They are hot, so I have to set the input pad at 12db to avoid clipping. Just keep that in mind, but there are no issues at all with using active pickups.

For what it’s worth, active pickups have lower peak output than hot passives because they clip internally, so in general they should cause fewer problems with digital equipment.

No, I have EMGs on almost all my guitars and never had issues, just make sure to set the input pad appropriately (mine is set to 12db) to avoid clipping if their output is high.
