    I've had it happen a few times. Sometimes it gets messed up when switching the auto imp. curve to off. It doesn't always happen and I haven't been able to reproduce it. Reloading the curve manually seems to fix it when it does happen.

    Try turning the bright switch on and see if it gets you closer. Normally the amp has a bright cap, but Cliff said a while back that his came from the factory without one, so the model defaults with it off. That should make a big difference.

    In Axe-Edit, you can try exporting the IRs to your computer. Go into manage cabs and then right click them. You should see an export option. Then, reimport them with min-phase selected and it should fix the alignment problem.

    I had the same problem. I ended up just using the old Axe-Edit to load it and it worked. I wanted to load the firmware first before installing the new Axe-Edit 1.9, since I've been using the old version for firmware updates without any issues.
