Is it normal to have clipping on the output if not what's the best method to eliminate it?

Reduce the Level parameter in one of your blocks. Usually the Amp Level is adjusted so the preset doesn't clip.
 
You don't want output clipping. Turning down the level control(s) in the amp block(s) or the main level in the output mixer is a good start.

I didn't have that problem after I updated to V9. I did do a system reset before I updated, if that means anything.
