FX8 relay question

Is anyone using the 2 relays to control two different amps?

I would like to control channels 1 and 2 on Amp 1 and channels 1 & 2 on Amp 2.

Also can the relays be controlled via the scenes?

Yes, you can configure them on the CTL page on the main screen or from FX8-Edit.
 
I'm controlling both of my Mesa amps' channels at the same time from relay 1 via a Y cable. It only takes up one footswitch that way (I use stompbox mode mostly). If you want separate control of each amp then you'll need to use one relay per amp. You should be able to use scenes to control the relays via scene controllers if you prefer amp switching via scenes without using a dedicated footswitch.
