Hoping someone can set me straight here, I mostly run in Scene mode however I thought I would change a couple of the switch locations to turn on/off effects. This worked however when I change to a different patch it transferred the effects button assignment from my previous patch. Is there a way for each individual "patch location" to include scenes and have effects to turn on/off and others "patch locations" to just be all scenes?

It sounds to me you want to use the Per-Preset switches and overrides, which are already available.
