Does clicking "refresh after FW update" refresh ALL presets?

If you click Settings/Refresh after new firmware in FM9-Edit, the editor refresh all the presets, all the cabs and all the block definitions. It's a process that FM9-Edit needs, it's not a process inside the FM9 unit.
 
What @jordikt said. When you refresh in FM9-Edit, FM9-Edit is polling the physical unit and gathering information from the physical unit. The purpose is to ensure that FM9-Edit is aware and displaying any changes that have occurred in the latest firmward. The presets automatically load anything that is/has changed in the firmware. All the Refresh after firmware does is make sure that FM9-Edit loads and displays options/settings of the current firmware.

You will also find that new firmware at times requires an updated version of FM9-Edit. This is required when new settings do not have corresponding controls displayed in the firmware. For example, if the new firmware allows adjustment of a previously unavailable parameter, then FM9-Edit may need an update before the new parameter displays in FM9-Edit. Also, there have been times where the communication protocol between the FM9 and FM9-Edit may have changed. So FM9-Edit must be updated to utilize changes in the communication protocol.

I'm sure that there are other reasons why FM9-Edit may need an upgrade. But these are a layman's guess about some possible reasons.
