Anyone getting a popping in scenes, between scenes, in 16.02?

No problems here. If you're bypassing an amp, make sure it's bypass mode is set to MUTE.
 
Not getting that here, but I noticed a tiny "whump" when changing muted IRs in the cab block while trying out different speakers on the Delux Tweed, which is likely as unimportant an "issue" as one could imagine.
 
I noticed the same, switching between cabs on scenes. I went back to 15 for the time being. The great thing about the Axe is the amount of options & choices in FW and settings!!
 
But if run 2 amps blocks in series, would this not mute the pass through sound? I only use 1 amp block at a time
One would generally NEVER* run two amps in series. It's not a good idea on the Axe-Fx or with traditional tube amps, I should dare say.
*The exception on the Axe-Fx might be in the "experimental" scenario of using an amp in place of a drive block.
 
Always put them in a parallel row, with the bypass states set to 'Mute'

If they are in series, both could possibly be 'on' at the same time for a very brief moment when switching between them, causing a quick burst/pop.
This is likely the culprit
