Tuner wierdness

I was playing a show yesterday. I have a RJM MM LT foot controller with 2 MIDI cables connected to the AXE3. I was trying to tune my guitar and noticed on the AXE3 itself that my g string was showing 'F' while the LT was showing 'G'. It was clearly in tune as I checked it against the fifth fret of the D string. This was the first time I have ever noticed this behavior.
 
The only time I saw the tuner giving me weird results is when I was accidentally clocking my Axe-FX from a 44kHz SPDIF clock instead of 48kHz. The pitch of everything was a semitone lower than actual.
 
Well it was an outdoor event. So I have no idea how clean the power was. I will keep an eye on it.
