The Fractal versions of effects generally work exactly like their analog counterparts. There are just more parameters exposed to you than you might see on any single stomp box device.
Auto-depth scales the Depth parameter with changes to the Rate control so things stay pleasant. It attempts to preserve the inverse relationship between those two settings that make a chorus really pleasant. But it also keeps it from getting very weird, which is a problem if very weird is what you're after. Turning it off removes the scaling so depth becomes WYSIWYG instead of being scaled based on the Rate setting.
