Pedals with the FM3

How are you all getting along with mixing pedals and the FM3 together? I have a clean channel deluxe reverb patch which I tried to emulate my analog tube amp set up but I find the tone is distinctly different due to tube amp and pedals versus the mic'ed cab model + pedals.

Any tips on how to best approach this?
