when using more signal chains (this case 2 amps) and you wanna hear only one sound and not the mix you have to mute the sound which you do not want to hear at output. in previous settings i guess your clean sound was in the mix, but overuled by the louder crunch.

Not sure about this "in previous settings i guess your clean sound was in the mix". I normally have my crunch amp in scene one, the same amp in scene two (for lead) and a clean amp in scene 3. I never had to set the bypass to mute and never experience the popping noise.
