Do you have any sample settings I could use to get started?

If you Google up the Andy Sneap Waves C4 compressor settings... or just Andy's tips, he compresses the low mids only using an MBC.

The settings that get passed around show the frequency to be 281hz. This low mid compression technique is corroborated in interviews with Andy too.

Note only the second band is not bypassed:

Where do you place the MBC in the chain?
As always, experiment with this to see what suits you best but I would think after the cab would be the most judicial location. Youre not using a lot of proximity in the cab block are you?

You mentioned using a filter block to boost...Why not try a PEQ block with some of those pesky lows rolled off or even high passed?:0

Lots of guys use a ts9/808 with their mid-high gain amps for that very reason. The lows get rolled off yielding a tight saturated tone.
 
It could also be your room.
What kind of setup are you playing through? Axe Fx into studio monitors shoved against a wall?
If so, that's where the massive low end spikes are probably coming from.

Or for another example- if you're going into an actual cab, but playing on top of a hollow stage, for example, it could cause those spikes on occasion.
