Firmware 5.00 beta 3 and later have a new AES/SPDIF Input Level Control. you need to change it the very first time you update to anything 5.00 beta 3 or later. suggested value is 0 dB. you can also do Reset System Parameters if you are ok with resetting all system parameters at once.

you do not need to update this every time you update firmware, just the first time.

here is the official release note:

Added AES/SPDIF Input Level control. This is located in the I/O->USB/AES menu. NOTE: this parameter will default to -40 dB after installation of the firmware. Be sure to adjust to the desired level if using the AES or SPDIF inputs.

I'm using SPDIF. Maybe I'm doing something wrong, but I don't hear a difference when adjusting the Input level. The signal is just as strong at -40 as it is at +20.
