Does this nullify the natural output of your your pickups since you can seemingly dial it in to suit your taste?

I'm not complaining. But it does seem like this is a possibility.

Is there something I'm not understanding about this?
 
I'd be interested to hear how the experienced users would describe it. I think of it as like pre-amp gain on a boost pedal that is sitting in front of your amp.
