Digital noise when recording bass via the Axe FX II

I have used the Axe FX II to record guitars many times and never had any problems with digital noise. Last weekend the bassplayer in my band recorded bass through the Axe. We experienced a low, but significant digital noise. The bass player uses a bass with active EMG-pickups and I believe that is what cause the problem.
The noise got somewhat lower when he turned his bass away from the monitors, however it never disappeared even if he walked away from the PC. Regardless, we would like to find a solution where he can record the bass himself, and it would be best if he can sit in front of the computer and not walk back and forth.

We tried various solutions in order to get rid of the noise such as; deactivate wireless network card, turn off all other applications, no cell phone in the room, turn off router and modem (although not in the same room as the studio), etc. Are there any other ways to solve this problem?
