Let me try the Mesa patches...... Petrucci patch was the one that started the issues for me. Confirmed. I went back to the Brown Sound patch and rebooted and all is good again.
 
Just to confirm I built a basic patch with (Input 1----Amp-----Cab-----Out 1). As soon as I changed it to USA Clean the error occurred.
 
I went back to 1.16 and I switched the Mesa patches off the USA Clean #237 but still have the issue. I tried several different amps. However, I tried your test and built a simple patch which worked. As soon as I switched to #237 the error occurred.
 
I'm at work at the moment but can confirm that when I updated to 1.16 this morning, the bug happened for me as well. All active output LEDs are lit solid. Changing patches produced loud pops.

Just received my new Axefxiii in the mail today, I seem to be unable to connect to the Axe-Edit III software because it tells me I need firmware version 1.16!

I then read a little on the forum here and it seems that that is on pause for now?...
What then should I do to get connected to the editor?

They released a beta a few days ago that worked fairly well, but when they fixed a couple of small issues it made some major issues for many users in the release. Most of us are using that beta version without any major issues:

Graphic EQ block. These types center the filter frequencies on a narrower range best suited to finely sculpting guitar tones.

Added 10-band, 2/3 octave graphic equalizer to Drive block. The EQ can be enabled/disabled via the Graphic EQ parameter which is also modifiable.

Added 8-band, 2/3 octave graphic equalizer to Wah block. The EQ can be enabled/disabled via the EQ parameter which is also modifiable.

Improved Multiband Compressor block so that mid-band gain is automatically compensated for crossover response.

Added Frequency Range parameters to Multiband Compressor block. This selects between Low and High frequency ranges yielding more flexible crossover frequencies.

Added Crossover Slope parameter to Multiband Compressor block. Choices are 12 and 24 dB/octave.

Added FAS Boost to Amp block input boost types.

Added Output Mode to Amp block. The default value, FRFR, is the classic mode and designed for use with monitors or recording. The SS PA + Cab mode is intended for use with a solid-state power amp and conventional guitar cab. In this mode speaker compression modeling behaves differently relying on the speaker for compression while still simulating the interaction with the power amp. NOTE: this mode is not intended for use with current drive power amps, i.e. tube power amps, Class-D current feedback amps (Quilter Tone Block), etc. NOTE: this mode CAN be used with FRFR monitors in high volume applications where the monitor’s speakers are compressing thereby achieving a more dynamic response.
