After playing a guitar with XXXX, I'll never go back

Stainless steel for me as well. Neck material wise either ebony or maple, I've never really liked rosewood unless it's particularly dark and ebony like. On acoustics I definitely prefer a wider nut, it makes a big difference for right hand/fingerpicking. Also, I've tried a few different active pickups and they're just not my thing. I prefer medium output pickups.
 
Tronical tuning systems.

I wish they made them for EBMM and PRS.

Locking tuners that tune the guitar from one radical tuning to another faster than I can do it myself.

I know some people hate them, but I really dig them as a time saver.
 
Does a really good setup / intonation count? ;)

+1 on locking tuners as others have mentioned. I have the Grover Rotomatics on all of my guitars now.
 
Stainless steel frets are great. I don't think I could nail down one kind of design if I got a custom guitar though. I love different things at different times. My Music Man JP15 is totally different than my 335, but I love them both. Guess it depends on the style of music I'm playing.
 
Stainless Jumbofrets I like. And zero fret nuts.
The compensated nut would be nice but only useful with open string tones.
Since tuning in P4 I seldom use open chords.
Greasing nut and bridge prevents tuning issues on my cheap parts caster or even the Gibson ...
