    I'm not sure this is specific to your problem but I sometimes have to either restart my DAW or force restart Core Audio to get the Axe-Fx II to register properly -- even when the device is visible in Audio MIDI setup. Have you tried these rather than restarting?

    The Axe-Fx II doesn't transmit MIDI clock, rather it receives. So if you can send from another device to the Axe-Fx II it should work. I sync my Axe-Fx to Ableton Live's master tempo on occasion and it seems to work fine.
