Could FC-6/12 Work with Axe-Fx II Series?

It seems pretty clear that the MFC won't play nicely with the AXE-FX III without some in-depth programming but what about the possibility of the FC series working with the AXE-FX II? For those of us who have a III but kept the II, it would be nice to have one controller rule all and that the designers considered this backward compatibility.

They won't because they use only FASlink 2 protocol. They are not midi controllers, and all the "brains" are coming from the Axe Fx III.

No. The FC is a new design concept and cannot work on the older Axe design. Not everything can be backwards compatible and be new at the same time unfortunately.
